Most are looking really good. The whip was difficult to distinguish at first. Looked like the gargoyles tongue on first glance. Perhaps adding a little something extra, like a line to separate the handle with the tail of the whip. The flail with the Orc took a couple extra seconds to discern too, perhaps defining the spikes on the ball would help. More like the spikes on the weapon the Zombie in the bottom right is holding.

Flail's on my to-do list, yes, and I'll try to work better on the whip too, thanks drathe (must say, having only 2 unclear icons over all makes me feel good :D).
As you can see, I dropped the idea of having weapons always on the same place: is that alright to you? Since most of them tend to look better in a vertical position, I'll have them placed on the right side of the icon (like the orc's cleaver); then I'd put armours on the bottom left corner of the icon (like the skeleton's shield); finally, I'd have the extra ranks put by default on the upper right corner. Of course the user will be able to put/rotate them any way they want, I'm talking about the default position here.
Does the whole setup sound good to you? You've got any other suggestion? Thanks again for helping me out.

Maybe make the whip more similar to how the mini is actually holding the whip. In the left side and over its head?

Maybe it would be a good idea to exclusively slant weapons all weapons that have a diagonal attack. That would clearly indicate a difference between a Longsword and a Broadsword (the Barbarian and Sword example would have a Longsword). It also would serve as a visual reminder of the special ability of those weapons. If you agree, that would mean changing the Skeleton's Scythe.

Good point Daedalus, thanks. Some say it'd be better to have only straight, vertical/horizontal mini-icons, as the master would know whether that weapon can attack diagonally or not; plus, slanted mini-icons tend to darken the icon they're on. Let's see what's the general opinion about that.

As for the default position, I've been asked to leave it on the bottom right corner for all the mini-icons: that's because of the left-to-right reading and because most of the time you'll be only adding one mini-icon instead of more. If two or more mini-icons are needed, the user would need to reposition them according to his will. What do you all think about that? Thanks for your insight.

I think they passed the clarity test, didn't they? Is there any icon you're having trouble to identify?
Here's the new look on the Select/Remove object:

Reposition tab isn't available as the Barbarian's isn't a mini-icon, otherwise it'd reposition it among the 8 cardinal directions counterclockwise.
Shift X and Shift Y won't work either if you try to shift an icon off the board.

I still have 2-3 weapon/armour mini-icons on the list, then it'll be time for the ability/rank/class/whatever category mini-icons - after that: release.

Any mini-icon/symbol suggestion is always welcome, thanks!

Yes you need to fix that armband, I thought you were indicating a Dwarf with a hammer. (don't ask, I am just waking up)
